I have a solid 9-11 GPA (3.97 UW, approx. 4.3 W), but the college app process is wreaking havoc on my senior year grades:

AP Calc: B (86)
Architectural Design: A
AP Economics: B (87)
AP Spanish Lit.: A
English 12: A
American Government: A
AP Environmental Science: B (84)

...I take pride in my academics, and I'd like to spend time perfecting my essays and finishing my UC App, but I don't want to spend time further ruining any slight chance I have with poor grades on the Mid-Year Report...Any experience/suggestions...?

I'd just give it my all if I were you. I know how you feel...I got 2 B's this first quarter and I'm a bit disappointed. I've been working my butt off juggling an internship, an honor society, academics, soccer, and to top it all off COLLEGE APPLICATIONS and it's been awfully demanding. I guess it's just a balance of things. Try to bring the grades up; if you can't, don't sweat it. You've worked hard up to this point, and I'm sure if you continue your pace, it will show through to admission officers. If it doesn't, it's just another common case of senioritis, and they will understand that, I'm pretty sure. Do not get a C though; that will be more alarming.
