I'm not familiar with the NE transportations and I was wondering:

What's the most convenient way to get from Columbia to Yale and how long does it take?

What's the most convenient way to get from Yale to Harvard and how long does it take?

columbia to yale: 125th st. bus to Metro North Station (125th St.)
Metro North to New Haven
Yale Shuttle or cab from Union Station to campus.
About 2 hours total, depending on bus frequency.

yale to harvard: Shuttle or cab to New Haven Union Station.
Amtrak to Boston, South Station.
Red line T to Harvard Square.
Guessing about 3 hours total

If you are not familiar with New York you may want to consider making your way via Subway from Columbia to Grand Central station and take the New Haven line from there. Obviously this will be a longer way to get there but it will get you to experience a little bit more of NYC and Grand Central is a much more pleasant place to wait for a train than 125th St in Harlem.

MetroNorth is the name of the train line, not a specific station. And I agree with vp - Grand Central is not a only much nicer place to wait, the main concourse is also one of the most extraordinary interior spaces in the US, and well worth seeing.

Boston has two stations, Back Bay and South Station, but as memake says above, you want to use South Station, which is on the Red Line (subway). You can then take the Red Line right to Harvard Square.
