So I'm going to say that about a week after I submitted my complete application to Deerfield, they sent an email with login information so that I could check my application status. Ever since then there have been two missing parts: the counselor/principal recommendation and my current transcripts.
I asked my counselor and principal about this and they told me that they sent everything the day we returned from winter break (January 4th). I waited until January 31st to contact Deerfield, and they said that they still had two boxes of mail to sort through.
These files have still not shown up on the application status website, but something interesting did happen:
Initially, my previous transcripts were missing as well, and before I talked to my principal I went ahead and asked my old school to mail them, even though it was after the 15th. Those forms, which were sent a lot more recently then the ones my counselor supposedly sent, have already shown up in the system.
I am hesitant about calling Deerfield because I know this is a very busy time for them. Is it possible that they still have not opened these letters and that they open the most recent mail first? I'm worried...

I’d wait. You dont want to seem annoying, and the same thing happened to me with hotchkiss. My recommender only sent one page of the form. They emailed me saying y application was incomplete. Im sure that other schools would do the same.

But how long should I wait? They begin reading applications any day now, and I don’t want mine to be dismissed as a late application. Besides, my current grades and principle recommendation are serious parts of my application.

Take a deep breath and relax . . then wait until next Wednesday to call. I know they’re swamped, and it may well be that they’re dealing with the stuff on top of the pile first. That’s kind of the easiest way to do it, isn’t it? But they’ll get to the bottom eventually, and, until that happens, they’re not going to penalize anyone for having an incomplete application. Your application will get the same full consideration whether they look at it tomorrow or two weeks from tomorrow. And, who knows, maybe there will be an unexpected mid-winter thaw in two weeks and they’ll all be in a good mood the day they reach your application!

Thanks dodgermom. Urbangirl I’m with you. My top choice school lost my principle’s rec. which was sent in the same envelope w/ my grades. Grades made it, the rec. did not. I had principle send 2nd rec. weeks ago yet no new status. I’m freaking out. I’m thinking the snow storms had a lot to do with this.

Snow storms slowed things down a bit, but it’s really just all the incoming mail that’s the problem. So, no need to panic, even if neither the first nor the 2nd copy of something isn’t showing up as received. Once they get through the mail, you should get an email telling you if something is still missing - and they’ll give you time to get it in.
