I will be graduating this semester as an EE. I will be attending the Aerospace Masters program for Aerodynamics as I have had, and will take, a few courses to be able to get in. With applying for jobs, should I just stick to EE jobs or go after some Mech/Aero job listings, which is what I want to do, and tell them my situation?

You should have some internship experience under your belt. If not, I would suggest looking for opportunities ASAP. There are plenty to be found for EE degree holders in aerospace.

Agree w L4w - look at both and get started now.

If you are intent on pursuing a MS (full time?), are you looking at intern/summer hire rather than full-time? That is IMO a more unusual situation for someone with a BS - typically hired for entry-level rather than intern/summer. Empolyers will be less/un-likely to consider someone for a full-time entry position if they know they are going to lose them soon. What resources does your current program and the graduate program have you can use? Leveraging the faculty and alumni networks may be your best approach.

I am looking at full-time. I will be part-time going to school. I have 1 year of co-op experience. I was just asking in general if applying for mech/aero jobs as an EE would be fine for an EE in my situation? (Going into the Aerospace master’s program.)
