I know there is an ATM machine on campus, but is it connected to a particular banking company? Are there any "banks" on campus to withdrawl and deposit money that do not require a charge like Washington Mutual, Wells Fargo, etc.?

Just a note: According to my Duke host, there are no Washington Mutuals near Duke.

The International House at Duke University whose mission is to support international students has a great handout on Banking services available to students and Duke Employees - its lists ATM, branch locations, etc:

During Freshman Orientation all the banks set up shop in the East Campus Union Building. You can open an account, get your photo taken for your debit card and sometimes the banks even hand out freebies like pens and tote bags. When you receive your orientation packet there will be information about the date and time. However, if you can set up an account before you come to campus you will save time as there will be a queue.

The Bank of America cash machine on West Campus which is located in the Bryan Center is almost always out of cash. The machine is refilled once a day, but always runs out. There is not a set time to refill the BOA ATM due to security reasons. You can see on the handout that Wachovia has the most ATMs on campus.

Arex Ree: A few major banks have ATMs on campus and branches close to campus.

Wachovia: ATM in Bryan Center, underneath the Marketplace, a few other places. They also have a branch that's about 2 blocks from East campus (about 2-3 minutes walk)

Bank of America: ATM in Bryan Center. They have a few branches around Duke.

Suntrust: ATM in Bryan Center. Don't know about branches.

Wachovia looks like the most convenient way to go with so many ATM's. Am I correct?

Wachovia does have a big presence in the south. If there are Wachovia branches where you live then it'd be the most convenient. But if you live somewhere where you have Bank of America but not wachovia, then using bank of america might be more convenient.
