Can a long illness affect my acceptance of getting into a university?

Heey I'm a junior in high school,..
and ive been sick every year of highschool so basically my high school years:
freshman: had to drop out of the high school and attend independent study because of illness
Sophmore: illness and out of school for about a month O_O
Junior: AGAIN D= illness..have been out of school for about 2 months,..im not getting worse, but im not getting better healthwise.

So...yeah im just so scared i really dont want to go back to independent study...i want to be a NORMAL student and actually go back to school TT.TT
My counselor says that ill just have to write a good essay and explain my situation..
BUT im worried that the colleges will just look at my GPA and drop me without looking fully at my essay

i want to get into a good school...like ucla and ucsb..ucsd..ect ect
my total gpa is about 3.2

Alsoo i want to pursue a career in special education or helping with the disabled
should i go in as that major or go undecided? which would be better?
