By last December I had gotten the email from East Bay saying they grant me conditional admission. Since then I’ve had to change my transcript on my application and for some reason one class I took for 2 credits is now not transferable. Now I’ll only have 59 credits by the end of the Spring semester instead of 61 like I originally thought. I had already paid for the pre-enrollment fee so I’m wondering if all that can be taken away.
Can it? Sure. Will it? I would get in touch with admissions and find out. If it does happen, you want to have time to come up with a plan B.

You make it sound like this is a surprise, this “now” happened but before it was transferable. Assuming you are a CCC student, if the class is listed in ASSIST then it now is and always was transferable; if it isn’t listed it never was transferable. These things don’t randomly and unexpectedly change. You are responsible for checking your schedule with ASSIST, or with your xfer center if you don’t want to look up the classes yourself.
This situation may turn out badly. The flat requirement to transfer as an upper-division student to East Bay is 60 units, and they don’t accept lower-division transfers unless you were a former student or leaving the military. So on these grounds expect to have your admission revoked this summer when they get your final transcript.
Posting in forums isn’t going to change things. You need to meet with the xfer center at your CC and/or contact East Bay to see what you can work out. Perhaps they will let you take one more unit in summer school.
@mikemac gives great advice and I will only add to find a 2 credit course immediately to fill in the gap. Perhaps an on-line course?
