In no particular order...

You need safety schools.

I am sure you know that your test scores, classes, and grades are fine.

I am sure you know that your extra-curriculars are fine.

There is no reason for you to re-take the SAT for Chicago or for any other school.

I hope that your transcript will reflect study in subjects beyond math and science, notably history or other social sciences, English, and a language.

You will need to ace your Why Chicago? essay. It's hard to tell from your post and your list of schools why you want to study with a core curriculum. The core will occupy most of your first two years at the schools, and most of the core is in the humanities and the social sciences. It is a lot of critical reading, thinking, and writing. Be sure that this is what you want, and express it in your Why Chicago? essay.

The application doesn't ask for prospective major.

If you visit campus, sit in on Honors Analysis.

How does your school weight grades? I've heard mostly of caps (as in, highest weighted GPA) of 4.3, 4.333, and 5.0.
