I applied and got into CIT/ECE and MCS. I really like physics, and plan to major in it. However, CIT/ECE has a great reputation, and is highly ranked.

Is the MCS/Physics department highly ranked?

I have to choose a school. Should I go with what I like, and choose MCS, and major in physics? Would I be making a mistake not to accept the offer in CIT/ECE? Where would I have better career opportunities upon graduation?

Physics isn't nearly as well ranked as ECE is, and many of the people in it are double majors in other fields as well. Any reason why you wouldn't want to do a major in ECE and do a minor in physics? There's a lot of fairly uninteresting physics classes you have to take for the major, so if you choose only to do a minor you'll be able to pick and choose exactly which are interesting to you (A main reason why I did a minor in physics instead of a double major. No reason for me to take electrodynamics classes when all I care about is thermodynamics and solid state physics.).

I recommend you go into applied physics under ECE. But that's only if you enjoy circuits and coding as well as physics. As an ECE major, you will begin the physics portion around Sophomore and Junior year, and you can probably get a physics minor (or major?!?) too.
