Counselor made a mistake

Apparently my counselor ticked the wrong box, saying I was home-schooled instead of attending an independent school.

I ticked the correct box in my own application, and she somewhere wrote I wasn’t homeschooled, so Colleges should get that it was her mistake.
Will that hurt my application?

No, but it would be good for your counselor to notify your schools of her mistake. The colleges will see that you have a school report and transcript.

I think you can ask the counselor to contact the colleges you’ve applied to correct the error.
