counting same courses twice?

I'm trying to fill out transfer apps right now, but I'm running into some confusion. I got a D in Math3A at CSU east bay, but retook the class in community college with and got a B. Counting the credits received from both courses puts me over the 60 unit upper-div eligibility requirement. But I'm worried, this'll look like I'm trying to double dip. I called the SFSU admissions office where I'm applying, but they wouldn't tell me anything because they said I was asking for a pre-evaluation.

I'm worried they won't consider me as an upper-div transfer if I'm relying repeated courses. But obviously since I'm showing I have more than 60 units I can't (and don't want to) apply as a lower division transfer. I can't find any policy about this kind of situation, could anybody with some experience or knowledge point me toward some?

I think the D in Math3A is not transferable to any schools.
