I am planning on taking Linear Algebra and Multivariable Calculus through an online course since my high school doesn't offer them, so I have a few questions about CTY and EPGY:
Which is harder?
Which looks better?
Does one boost your chances at a school?
If you have taken the online course, what did you think?

Thanks :)

At that level, they’re going to be about the same–the material will be about the same, and it as it’s an online course, it’s going to depend more on how hard you want to work rather than how much they’ll push you.
That’s irrelevant, because you won’t be taking those classes so your resume looks nicer–you want to learn. But they’re about the same because they’re both run by well-known universities and targeting gifted students.
Are you going to tell us which school? Again, mostly irrelevant, but it might boost chances slightly. Don’t worry about it, though; college admissions is so much more than which online courses you take.
I haven’t, but I have heard mixed reviews from others. Some will say that CTY > EPGY, while others will say that EPGY > CTY. In the end, I’d go with whichever you can best accommodate.

blob793 I have the same problem.
If you take CTY - your order is Linear Algebra, than Multivariable Calculus.
If you take EPGY - your order is Multivariable Calculus then Linear Algebra.
In order to take CTY course you have to score high in SAT.
At EPGY you dont have to take SAT
