The school I went to freshman/half of sophomore year is ranked in the 30s nationwide, and the one I go to now is ranked towards the bottom of the list. When I apply to college (I'm a junior), will the colleges that I apply to see why my grades might not be as good at my old school?

The rank of your school isn’t important. What really matters is your rank in class - that is, how well you do compared to the rest of your peers.

Are you telling me that if I graduate in a class of 10, and I’m the valedictorian, I’ll have a good chance in getting into Stanford? Granted, there would be other things that Stanford will look for…

In terms of academics, yes, it would look good since you’re ranked at the top of all your peers. But you’re also right in that Stanford will look for other things, such as EC’s and essays. In fact, Stanford pays extremely close attention to the essays they receive from their applicants.

I’m not Stanford material. I was just using it as an example. :)
