I sending in an optional science supplement detailing research I assisted in with an abstract. I also have a recommendation letter from the professor. I can either have it read by the specific science department at Pomona, or have it used as an additional letter of rec to be read by an admissions officer. Does anyone have any suggestions where this letter will be better?

I would start by sending it to the Admissions office. Is the professor sending the letter himself or do you have a copy? In any case, I’d explain it in a cover letter to admissions and they will help you direct the letter and supplement. It might make sense for both to read the letter. You can contact the particular admissions counselor for your region - they are great.
