Do colleges see all the scores that appear on your record or do they only see the ones you send them? I have had a few very awful SAT II scores and I seriously do not want colleges to see them...but since they are already in my record, do I get to choose to send them or not?

yes, all test the test you took with collegeboard except PSATs, includes SAT Is, SAT IIs, and APs.

because they all go on sheet of paper.

Actually, most colleges have you self-report AP scores. Colleges won't see the AP scores you don't want them to.

do colleges take all the scores into consideration or do they (normally) only look at the top ones, say highest three scores?

Probably top three. I think that's been the general consensus on all of the threads relating to this topic. I hope that's right.
