So my son hates traditional high school. Haaaaates it. He attends an early college program in our county, his 3 closest friends are there, and he loves it. But I am really starting to stress about DE grades, med school, etc. is the early college program going to hurt him in the long run for his overall goal of being accepted to med school? ESP since he is looking at going out of state so the credits may not transfer and have to be retaken. And that retake may not be viewed too favorably by med school?
Anyone else have a kid go DE route and it work out okay?

Not really, as long as he is studying well and gets good grade and understand how it works.
First understand the impact during UG versus AMCAS application process.
AMCAS application process:
All courses done in any community college including DE in HS must be reported and the grades will be used for GPA calculation (that is why it is important to do well).
AP or CLEP courses, even if UG has given some equivalent credit in UG transcript will NOT be used for GPA calculation.
UG prcess:
It totally depends on which UG college. So need to check individual college rules. Some colleges may not accept and still need to do some courses. The higher ranked schools may have more restrictions than lower or public schools. Some schools will allow but may be only for x number of courses. Even if a college accepts, it is needed to do some higher level courses in the 4 year college especially for pre-req courses related to Medical admission.
Make sure he completes whatever that school district requirements to ensure he gets his HS diploma also.
