Stanford is my first choice, but I don’t know how to make sure they know that. Is there any way that I can fit that information in, even though I’ve already sent in my application?

That's what their form of ED was for.

I didn't do EA because I wasn't prepared. Stanford wouldn't take my November SAT scores (which were an 80 point improvement), nor would they receive my senior year grades (which hopefully will help me in the admissions). Plus, on November 1, my essay was pretty bad. So, for me, applying early was a bad idea. So, is there anything else I can do now?

Write a cover letter explaining that it is your first choice.

I don't think schools like Stanford would worry about being first choice or not. The only schools that substantially compete with Stanford are Harvard, Yale, and MIT. Therefore, there isn't a huge concern about an applicant ending up choosing another school. Unlike Tufts or Duke, Stanford doesn't have to worry about competing with 50+ schools out there.

Stanford will probably admit you if you are qualified. Don't worry about sending a letter explaining that it is your first choice.
