High SAT Scores, Low GPA

Here is an outline of my educational career:

I am currently a junior at Boston Latin School. The school is an exam school that is pretty tough to get into and has a reputation to be very rigorous. Freshman year, I completely screwed up. While I excelled in my math and science classes, I slipped in History and English. I tried to improve Sophomore year, and was able to achieve Approbation (All A's and B's) through the motivation of how important my grades were. However, my weighted GPA for Freshman and Sophomore year is a low 2.91. Junior year, I managed to achieve a 4.0 while I was getting adjusted to the course load getting nearly all A's. The fact that I began the 504 plan that my guidance teacher had recommended to me Sophomore year had a large role in raising my GPA. Now with my new 4.0 (my GPA has been climbing each year by a whole number), I average out at a 3.22. I am looking at my peers, who seem very motivated, and there are a handful above a 3.5, some above 4.0. I was able to score a 2040 on my first SAT, scoring very high in the Writing and Math section. I plan on re taking the SAT in May, in which I believe through studying I can perfect my Math score and largely improve my Critical Reading score. The colleges that I am applying to use the super score, which helps a lot. I also plan on taking the Math Subject Level 1 and 2 in June, which on my PSAT's I have gotten a 97% and a 99% on the Math sections. I have a few EC's such as being part of both my High School and a U.S. swim team, along with participating in Symphonic and Jazz Band, and being part of the Computer Science Club. I take advanced and AP math courses and do well in them. I am wanting to study Computer Science/Software Development in college, a field that I have been interested in since I was a child. I have been coding since the age of 10 in multiple languages, developing private servers, applications to help me throughout the day, modifications for games, and other mini projects, all of which I can show in a portfolio I create.

Now that you know some background information about me, and sorry if this is a lot, I would like to know what are my chances of getting into the colleges that I would love to go to. I am of course going to apply to other colleges, but I wanted to list the colleges that are the most selective, so I know what my chances are. If individual responses to these colleges were given, that would be great. I have safe schools and such that again will not be listed.

MIT (Shadowing a student in a few days and visiting the IT department)
Stanford
California Tech
Northeastern University (Spoken with the IT department since its close by)
Rutgers New Brunswick
University of Cambridge

These are what I have listed as reach schools, and I want to know if I stand a chance and how likely it is that I would get accepted. This has been very nerve racking, and seeing some posts on this website make me think that I won't be able to get into any of these, which is extremely depressing. I would dream to go to any of these fine colleges, the fact that I screwed up Freshman year and had a hard time recovering really hit me hard. It was a very challenging transition from my old school where we were handed straight A's to where here you have to work hard for hours each day to make A's and B's, up to the point where I am going to bed around midnight every day with almost no distractions (and sports of course).

Thanks for the feedback, I deeply appreciate it!

Stanford, MIT and CalTech are crap shoots for everyone, even the top students. Apply by all means, but please put some TRUE matches and likely schools on your application list.
