Honors vs. Regular Classes

In my school we have both Honor and regular science courses. Same midterm, and final exam. Only difference is supposedly they 'learn a little more' and have a slightly weighted GPA.

If I'm in regular classes for Freshman and Sophomore year and perform well (95+) does this even make a difference to Adcoms?

Yes. They want you to see you take the most challenging courses available or at least some of them. But if you aren’t aiming for the most selective schools, then it starts to not matter as much, but is still considered.

If your in AP for Sophomore and Senior years… THEN does it matter?

Colleges want to see that you chose the most rigorous versions of courses available to you in high school.

If you’re applying to the top colleges, they especially want to see you have taken the most advanced courses in the fields you’ll major in, or the fields that the college specializes (e.g. I got accepted to MIT (engineering school) even though I took no honors/AP history courses).

However, the line between “honors” course and “regular course” is beginning to get a little unclear, in my opinion. If a course has the same midterm/final exam and similar coursework it shouldn’t be called an “honors” class, should it?

Better off taking AP/IB courses instead, if your school offers them.
