I'm a junior, and there's a chance I might get a C for my second semester of AP Calculus AB. I have an otherwise good GPA - all high school, I've gotten a total of three B's and everything else has been an A. I have good extracurriculars and awards/achievements and I think in terms of recommendations, essays, etc., the rest of my application will be strong. If I end up with one C in calc my junior year, will this severely hurt my chances of getting into a school like UVA or University of Michigan?

It will hurt but it’s not a dividing factor. Are you OOS for each of them? What are your other grades like?

Everyone is allowed a blemish. All A’s except for 3 B’s and a C in one semester of AP Calc as a junior is not the end of the world. It’s a better transcript than 98%+ of all HS graduates. You’ll be competing against that 2%, but a good school is bound to scoop you up, just be realistic.
