Since AP classes that you self study do not show up on the transcript, and would not show up on the current schedule, if taken in a previous year, how do colleges know that you self studied an AP, and what your score was? Are all of your AP scores sent to colleges when you apply somehow? I was looking at the class of 2012 Common App, and I saw that there are only like 8 spaces to put down (unofficial) AP scores and SAT II scores, but I don't know about any official AP score sending.

You’ll include all your scores in the Common App. and then have them sent separately to verify–there should be a way to do that on the College Board’s website. Schools will infer that you self-studied for an exam when they don’t see the corresponding course on your transcript.

You don’t have to send an AP score report because it usually gets sent to the registrar and not the admissions office. Just include the scores on the CommonApp. The schools can compare them to your transcript.
