So I’m applying for these schools, and lets say I’m trying to get into a pre med or 6 year pharma program. How do I let them know that this is what I’m entering for? So far on common app, i see no mention of choosing a specific program. All I see is preferred major, and it gives only one option. So where can I choose the major/program I wish to take?

Your target schools will tell you if you need to make a supplemental application. All specialized programs like a 6 yr pharma pgm will have its own docs. Look to that school’s webpages and see what you need to submit in addition to or in lieu of Common App.
Also there is no such thing as “a pre-med program” or major. Pre-med is an advisory track. You major in whatever you choose, while completing med schools’ pre-reqs. And you also will take the MCAT at some point in the future if med school is still desired.
