When I took my first two SAT II's I slacked because I didn't know what they were for at all. How big are the SAT II's when it comes to college admissions?

HUGE at selective colleges. Everyone is so similar that the SAT IIs set the true admits apart.

I wouldn't say that they are huge at selective colleges, but they are definitely important, like just below GPA and SAT/ACT.

My GPA and SAT are good enough for Top 20 schools but my SAT IIs (660 in BIO and 620 in Chem) are really weak, how much would this hurt my chances?

It'll keep you out of HYP etc. if you don't have some extraordinary ECs. SAT IIs are a HUGE factor on your Academic Index. Imperative for admissions these days.

Do colleges take into consideration all of your SAT IIs or just the best 3

Usually just the best 3.
