I got into UCSD, which was amazing, but I'm worried about my first semester senior grades. I got a D in AP Calculus AB. Would they really take it away? Davis said that I could just retake the class over the summer or get a C or better in the second semester, but I have no idea what UCSD's policy is. Any ideas?

probably similar, but a surefire way to [essentially] discount the D would be to kick ass on the AP exam. they can't argue with a 5. :)

Uhm, you need to call like right now. Davis might've said that, but UCSD might be different. Call in now, explain that situation, so you do have other options available to you. A 5 will look great, but that's not the part of the contract you violated.

I got 2 C+ in Physics and Calc BC AP. Should I call?

Not unless your overall (averaged over the full school year) GPA drops below a weighted 3.0 or you get a D or F.
