Is it possible to overcome a slightly below average GPA with moderate course rigor?

My SATs are smack in middle of the 25-75 percentile, I believe my guidance counselor will write me a great letter, and I feel my essays really help the admissions officers get to know me and why I love Georgetown. However, my weighted average (94.5) is 4 points below the average GPA of accepted students from my high school, and the only honors and AP I've taken up until my senior year are honors geometry, trig, and precalc, along with honors world and AP US history. My senior year schedule includes all honors with 2 APs, except a regular theology class. (On a side note, the honors classes are really only different from the regular classes in class behavior, and end up just inflating averages because of weights, if only the colleges knew that.)

I know this is a sorta selfish post which is pretty much just a different kind of "chance me" thread, but are they just gonna throw out the application that I've worked on for months as soon as thy see my transcript?

I don’t think that any of the top schools throw out applications for having low scores. But it will definitely have an effect. Good luck!
