Is there a section on Common App to let a school know it is your top choice?

Is there a way to allow a school to know they're your top choice on the common app. I know you can do it on naviance

no. colleges don’t really care if you’re their top choice usually- it won’t affect your admissions. However, if you really want to, you can mention it in additional info. You’d have to remember to take it out for all other schools you’re applying to. But I strongly advise against mentioning it.

Most of the time it won’t help. And things can change your “top choice” by the time admissions come around. Financial aid, changing thoughts on major, accepted students days visits to campus can all make a difference. One thing you should do is apply EA if they have the option. Applying ED if available obviously tells the college they are your top choice, but it also limits your ability to compare financial aid offers (or to change your mind).

Not unless you apply ED. Or when taking the PSATS, to submit your scores to them as your “top choice.” Other students who have done this have gotten application fee waivers (ie. Northeastern) as a result
