So far I have taken 4 SAT IIs but they have all been in the math/science department (Biology, chemistry, Math II and physics). My scores are fine for HYPSM but I am concerned that my lack of a humanities test will hurt me.

I should note that I have taken AP Euro and AP U.S. and scored 5 on both exams.

My first question is do I need a humanities test to apply to HYP and if not, is the lack of a humanities test something which could hurt me enough to lead to rejection?

No, you don't need one; you just need any three SAT II's. I don't think they really care that you don't have any humanities SAT II's. Plus you have good humanities AP scores.

I felt safer mixing it up a bit, but my German score was pathetic (690, after three solid years of study!), so I'm left with the Lit., MathII and Biology. I'm going into Molecular Biology (or music, not sure yet), so the non-humanities scores might help. I don't think they'll care much, especially if you're going into the hard sciences or mathematics.
