Lackluster science grades but decent math... will it hurt in the long run?

In science, I have a B average, and in math I have an A average.

So far as a Junior, I have taken the most advanced math/science track available at my small rural school. These are the courses I have taken:

Biology
Chemistry
Physics
Geometry
Algebra II
Pre-Cal

I plan on taking all of the math available at my school, and doing dual enrollment for an additional year of science. My worst grades on my report cards recently have been Physics this year and Chemistry last year, where I obtained a C+ the last two semesters of my schooling.

On a brighter note, my SAT is 670 CR, 680 math, and 750 writing, or a 1350/2100. My ACT is a 30 with a math score of 32, and my GPA is about 3.7. I might also be accepted to participate in an civillian internship at a militay base that is created for future engineers.

So, will my low classroom science scores kill any possibility of going to a top (or any) engineering school?

Yeah, you'll be fine. Solid ACTs and GPA and SAT scores... for sure. Maybe not the top, but a great school for sure.
