Not entering CEEB code... consequences?

I have a tricky situation. What do you guys think...

I will be leaving my CEEB code as 000000 under "Academics", but will enter High School address and all other information accurately and completely. Also, my CEEB code will still be entered on teacher/counselor recommendations and I will specify it on the "Additional information" section.

This is why...

All of my recommendations from my junior year teachers have been taken care of online. However, I just transfered to a new school that uses Naviance. When I enter the CEEB code into the common application, it overrides the complete recommendations and I would need to have my teachers fill in recommendations manually and mail them in. This will not be possible for various reasons that I will not cover.

Now...

When I leave my CEEB code as 000000, everything is fine, and the recommendations remain intact. In addition, I repeat that my new school's CEEB code is already specified in counselor recommendations and I will explain under "Additional Information". All other High School information is properly entered, only CEEB code under "Academics" is different.

In your opinions, will this severely affect my application? I might email a few Universities about this matter, if that should be necessary... but I want your opinions first. Thanks
