Precalc senior year...otherwise Ivy League caliber student (guidance failure)...

How big of an issue is it if I will be taking Pre-calc senior year when applying to top colleges (HYS, brown, upenn)? I otherwise have a solid app, even including a 800 math level II(Grandma taught me a few precalc concepts) .Will that make up for it?
The reason for this is back in middle school I didn't care too much about school so I was placed in regular math. Once freshman yr hit, I was in algebra I; also took geometry Sophy year and A2T this year. Have gotten straight 98-100 Avgs and 100 on all the NYS regents. I have very well rounded ECs, an A+ average, a 2230 SAT, 3 sport athlete, got a 5 on WHAP. This year taking AP bio, APush, AP Lang. As of now next year taking the following aps: chem, Spanish, lit, macro . As far as major awards, nothing really except 3 straight national spanish exam gold medals and a Bausch and Lomb science award. I have been working on an intel project for next year. As a side note, I have been dealing with serious medical obstacles (chronic illness) all throughout HS, so hopefully admissions will take this into consideration as well. So anyway, how bad is this whole pre calc situation...?
