My family's hispanic roots come from Malacca, one of the smaller states of Malaysia. My question is pretty simple, when I mark Hispanic and specify my "other hispanic or latino background", should I write in 'Malaysia' or 'Malacca'?

I’m no expert on Malacca/Malaysia, but from googling it appears that you’re basing Hispanic background due to the Portuguese influence. If so, please review the US Census definition of Hispanic in post #1 if the Definition sticky thread at the to of this forum. This is the definition used for college admissions and does not include Portugal or Portuguese background.

p.s. Hispanic is an ethnicity, not a race; see the definitions of race and ethnicity in the same thread cited above.
