Does anyone know if Harvard emphasizes any year(s) in high school in particular, or looks at all of them? This is because I heard that Yale omits your freshman year and especially emphasizes your junior year.

I have heard multiple times that they value junior year the most and consider freshman year the least important.

That will be true of every single college. 11th and 12th grade are most important, 9th grade may be disregarded or discounted. On the other hand, class rank can be important many places (including Harvard, although not as an absolute value), and class rank usually includes 9th grade grades.

If you had problems with your grades in 9th grades, and have done very well ever since, you should still be competitive for any college that does holistic admissions.
