I’m applying to University of Pennsylvania and a few other schools this fall that say that they “recommend” 3 science lab credits. I heard that these were courses like AP Physics, AP Bio and AP Chem. However, I will only have taken two of these in my high school career in addition to classes like PreAP physics, chemistry, bio, etc… So will that hinder me in the application process?

Your credits only count if you get a 4 or above on the AP exam. Sometimes you also have to pass a college placement test. I would contact your university and ask them.
