I have opportunity to do research during the semester. However, the research I will do will not be listed on my transcript (because I am already taking full course load). Does that make a big difference?

I shouldnt. Perhaps you could get the advisor that you will work under to be one of the people who write a recommendation letter for you if you apply to graduate school. You can also list it on your resume, and get your advisor to be one of your references.

If you end up applying to graduate school, you can write about it in your statement of purpose, and as carnelian said, having your research advisor write a recommendation will also be very helpful. If you apply for jobs instead, you can list it on your resume. Either way, having the research experience is a really good idea.
