So I scored around the 45-50 percentiles for both the Math II and Bio M subject tests. It was my second time taking both tests, and I studied really hard for them, but no amazing results. Is it better (for the colleges that don't require the subject tests, anyway) to withhold them? Or should I still send them if the college strongly recommends them (like Hopkins)?

If you think your scores are lower than those of the average admitted student’s for the colleges your applying to, I would withhold them.

Considering how competitive Hopkins is, I wouldn’t send those scores.
