If I send my SAT and ACT scores directly and one of them is significantly better than the other, would I be at a disadvantage or would the school only look at the higher one?

You should only consider sending both scores if your SAT and ACT are about the same, as that gives colleges two relatively equal data points to use for applications purposes. If one of your scores is significantly higher than the other, colleges will disregard the lower score and just use the higher one. So, it’s a complete waste of money to send the lower score (be it SAT or ACT) as colleges will not even use it. Just send the higher set of scores, as all colleges accept both the ACT and SAT and treat them equally.
