I submitted my online app and sat scores on time but only mailed a fee waiver on the 2nd. Will I make the early deadline?

Have you contacted them? Were you trying to make the 11:59pm 1 Nov deadline? Did you indicate that you would be mailing a fee waiver to them when you submitted everything else?
Contact them and see what they say.

According to the rule as stated on UIUC’s site, you were required to submit everything, including a fee waiver, by the Nov 1 EA deadline, see http://admissions.illinois.edu/Apply/Freshman/dates but you should still contact UIUC admissions for a definitive answer.
