Sipa

Can someone explain this program for me? Does it collaborate with the undergrad program? Can I opt out of the required courses of the undergrad program?

"Sipa" isn't a program, it's one of Columbia's graduate schools, the School of International and Public Affairs. Are you referring to the 5-year (3/2) combined undergraduate and masters programs, where you earn both a Columbia College degree and either an MIA or MPA? More information about those programs is available at http://www.college.columbia.edu/students/academics/special_prog/

Otherwise, SIPA is completely separate from the undergraduate schools. In the joint program, I don't believe you can opt out of specific courses; you just need fewer credits (minimum 93) in order to graduate.
