At SJSU, SE has a few more software engineering methods courses, at the expense of space for CS topics courses. CS (with one overview SE course, as opposed to several) is slightly more desirable (due to being able to cover more CS topics), but both should have similar career prospects in general (and a graduate of either will need to continuously self-educate new stuff through his/her career).
