Can I submit a computer science project as an arts supplement? The only category it remotely fits in is "Art" but I don't want to send it if this goes straight to the Art Department - it would look silly :S

Is your project truly exemplary?
As Harvard itself mentions:
“Supplemental submissions are useful only for applicants with substantial talents beyond standard high-school level accomplishment. Consider carefully whether your supplemental materials demonstrate unusual talent before submission.”

IF your project is actually that good, you may submit PDF/Audio/Video/Images of the project on SlideRoom. Although, I’m not really sure of how you’d send in a CS project if it’s coding-related 'cause you can’t submit .jar/.exe/.cpp/any other format through SlideRoom. Call Admissions, they’ll help.
