I am a junior now and I am involved in around 4 clubs, although this is my first year participating in them. (Math League, Science League, Chess team, health Careers club). Is this going to be a major red flag on my college application? and let's say, hypothetically speaking of course, if I said I was in them for four years on my application. What are the odds of actually getting caught

I don’t know what the odds of getting caught are, but I do know what the ramifications would be. Don’t do it.

Be as honest as possible. My extracurriculars are also very scanty. They’re definitely my achilles heel. I’ve accepted it, and now I just need to do my best to convey to colleges that I’m not a club-hating recluse.

Definitely be honest! Do not lie on your application. If and when the adcoms find out that will show them what kind of character you have if you made up participating in ECs.
And i agree with jackbenimble4, theres nothing you can change about it, those 2 years are past, so embrace it, get over it, and instead focus on your ECs this year.
Good luck!
