My boss at NIH said that she had a close connection to the Dean of Stanford Medical School as he used to be the head of Pediatric Oncology. Would it be beneficial to have her write a letter of recommendation to the dean of the medical school regarding undrgraduate admissions or would it likely not make a difference?

I think a recommendation can be beneficial only if it is sent to the undergraduate admissions office.

Agreed with the above.
