I've looked for a while, and I can't really seem to find a definitive list of top undergrad programs in either Pure Mathematics or in Applied Math (I'm pretty sure the rankings would probably be a little different for each of them).

Is there any good site that has these, or does anyone knowledgeable have an idea of how different universities stack up against each other?

Not sure but I don't think any such lists exist for undergraduate programs. There's probably significant correlation between qualities of undergraduate programs and graduate programs. That said, the top mathematics program in the nation is MIT, followed by a four-way tie between Harvard, Princeton, Stanford, and UCB for the next best. I know the University of Chicago, Columbia, and NYU are up there as well. I go to RPI...they're number 20ish.

I recommend Harvey Mudd College (HMC Math: Harvey Mudd College Department of Mathematics) -- they are undergrad-only, so they focus on teaching, and students have excellent opportunities for research. They have a good record for sending people to top grad schools, too.
