Do colleges want transcripts that include first semester senior year grades or do I have to submit what I have immediately? Does the counselor report include my transcripts? or am I going to have to send them myself?
Because our school is barely finishing first semester by the end of this month.
I applied to Amherst, Bowdoin, Middlebury, Brown, Tufts, Northwestern, and Washington University.

You need your school to send a transcript now (immediately) with whatever grades are currently available. The Mid-Year Report is the report your counselor fills out later, if your semester grades aren’t in right now. At most schools, the counselor’s School Report includes the transcript. At a few schools, the registrar or another official sends them separately and they must be requested separately by the student in addition to talking with the GC about the school report.
