In my UCLA major choices, for example, I put my intended major as civil engineering in their engineering school, but I put "Undecided - Physical Sciences" for their College of Letters and Science. If I'm rejected for my civil engineering choice, will they still consider me for my undecided choice, even though it's in another school? I believe I did the same thing for UCSD and UCI.

As far as i know, UCLA disregard “Undecided” major because UCLA is highly competitive. But to answer your question, yes. If you are qualify for the alternate major but rejected from your wanted major, you will get in with the alternate major.
