FWIW, if the OP is still around, my opinion, based upon guidance from my GC, is that the professor’s recommendation can be used as a supplemental recommendation for those colleges that accept supplemental recs. If the college accepts no supplemental recs, do not include. It is, IMO, unlikely that an adcom will draw any inference about your preferred colleges based on the recommender’s employer.
I’m with JHS. It’s bananas to hold back a fantastic letter. We’ll never know what would have happened if she’d sent it to Y and P, but the fact that the only school she got into was the one that got the letter speaks for itself.
