Degree: Graduating this June with a BS Biology degree
GPA: 3.88
Research experience: Sadly, the only research experience I have is from my undergraduate thesis on Pseudomonas aeruginosa and a particular resistance gene. Although, my thesis advisor and another professor who has seen my scientific writing skills are willing to write me good recommendation letters.
I have no particular programs in mind yet because I’m still unfamiliar with which programs in the US are good (I’m from the Philippines by the way). Could you also suggest which universities have great master’s programs for genetics or molecular biology? Also, what else can you suggest to improve my chances of getting into such master’s programs?

The best thing for you to do is to look for papers which are within your research interests and find out where the authors are located. There are way too many programs for some random collection of people to be able to give you good unbiased advice. Once you have a list of schools, then people on the forum could possibly be more helpful.
Your research experience seems sufficient and your GPA is good, what about your GRE scores? Many programs use those heavily to determine admissions.
Is your goal a Ph.D.? If so, then you might simply wish to apply directly for the Ph.D. M.S. students often do not get any funding and will be asked to self-fund their studies. Not all Ph.D. programs require applicants to already have a M.S. that is a fallacy that lots of people still believe.
