What happens?

If you try to send in a transcript but for some reason it gets lost by your school and you never get it sent and it's past the deadline?

Tell the place you're applying that your school sent it, but apparently it didn't make it and ask your school to either send one ASAP or give it to you so you can mail it via UPS/FedEx/USPS and provide the admissions officer with a tracking number.

Then hope for leniency.

Colleges will typically contact applicants around Feb if any documents are missing. They will give applicants a chance to resubmit those documents for consideration (e.g. Penn asked me to fax and mail copies of the papers I was missing)

Don't worry, colleges do realize that sometimes things get lost in the mail.
