Why are there so few schools with programs in Architectural or Structural Engineering?

That's not true. Most engineering schools offering structural engineering; it's a division of civil engineering. During the last two years, there are usually a few structural courses in the civil engineering program. Many go on to graduate school to specialize in it.

every school that has civil has structural.

I would say that structural isn't necessarily just a subset of civil, but of overlaps between many fields. UCSD, for example, has structural concentrations in civil structures (the civil engineering side) as well as aerospace structures.
