When I put submit my AP scores in common app, will it look bad if I only submit some of my AP scores and not all? Colleges can assume that I did bad on some of my exams because I did not submit all my scores. If it does look bad, would it rather be better by not putting my scores at all than putting some?
I will have taken 9 APs to put in my applications, but I don’t want to put 2 of them.
AP scores on the Common App is optional. You can report any/all/none of them. Personally, I would report any score of 3+. Maybe, just maybe, for very selective schools, you would want to only include scores of 4+.
If the class appears on your transcript as an AP class, and you did not report the scores, it is indeed possible that colleges will think that. But then, if you did not include the scores because you scored badly, well, then they were right. Alternatively, they may think that finances may have prevented you from taking the AP exam, or some other reason. No real reason to base your decision on what someone might think.
Having said that, it is possible (rare, but possible) that a college will contact you or your GC for further explanation.
So what would you do if you were in my case? I’m thinking to apply to Emory, Georgia Tech, UGA, and NYU

Just include all of them. AP scores really aren’t going to make or break the application.
I would not report 1’s and 2’s. I also would not worry about scores until you actually get them.

It won’t look bad, the AP tests aren’t given much, if any weight in admissions. Surprisingly, the subject tests carry more weight. So you could take a couple of subject tests to counter the AP scores.
